My boyfriend has a zip up fabric bag that he zips himself up in every night because he’s afraid of bugs crawling on him while he sleeps.
I keep the house very clean, there’s practically no bugs, but he insists on sleeping in the bag.
They are called sleeping-bags. I use em for camping, they are very common.
How do you have sex? Or at least cuddle and snuggle? Sounds like no fun to me!
That sounds more than a little obsessive to me. I wouldn't be able to accept that behaviour, but the only thing that matters is whether you can.
If obsessive fixations aren't addressed, they can develop and expand over time until they become a huge problem for the person experiencing them as well as those around them.

Perhaps he had a bad experience with getting bit up by bugs in his sleep once? If that's the case, it got nothing to with how clean the place is, and more with it just being in his head.
It has nothing to do with the cleanliness of your place. I have a phobia of showers and ladders. I know exactly how silly it is just I cant help it. I live with it and ignore it cause well that's life but some cant but just understand it's a mental block that we cant control. We know it's silly

And no, this is not normal. I wouldn't see it as a reflection on your cleaning. It sounds more like he has issues of his own.
I would be way more concerned with the vulnerability of being so confined with the threat of what people could do to me than silly bugs.
Reminds me of when my house had fleas. My dog got them from a neighbor's flea infested dog. I gave her flea treatment, they stopped biting her, and started biting me instead. They bit every piece of dang flesh they could find . I had to vacuum, wash everything, and bug bomb all the rooms to kill them. I'm still paranoid of bugs biting me to this day and that was like, eight years ago.
That sounds rough also, but probably not as bad. We evacuated one room at a time and paid some company four-figures to close of rooms and blast it with heaters to get it to like 140 degrees in each room. Had to bring out a hunch of our stuff too.
